Jeff can probably give you good advice about the cottage. Sea Fan is on the harbor (Sea of Abaco) side, so it's very convenient to the public dock.

The Grocery is fine. They have everything you need (everything you might want, of course, is a matter of perspective), and the proprietors are very nice (as is almost everyone you'll meet!). We brought a lot of food from home (with a family of 5 to feed, plus grandparents meeting us once there), but still shopped in Marsh Harbor once we arrived, and picked up other items at Guana Harbor Grocery as the need arose. If you plan on buying much on your arrival, I think you'll find a better selection, and slightly better prices in Marsh Harbor. But DO shop in Guana; it's important to support local businesses (even if you don't do ALL your shopping there). Since you have a boat, I presume you'll be "island hopping"--so you may want to stop in at the groceries on Elbow (Vernon's!) and Man-o-War if there's something you need. These smaller groceries sometimes run out of things, and if you're there anyway, might as well look!
